I’m at the product migration stage and I opened up a configurable product and there were no associated products and it looks like the variations don’t even exist…… Thoughts?

That is strange. Let’s re-check your product’s settings once more. If you still need further assistance from us, lets provide me information about your instance:
+ Admin credentials and back-end url
+ SSH credentials and path to magento2 folder
+ A product’s SKU with details information of the issue as you mentioned

Also, after checked via SSH, I saw you have used magento’s migration tool before use our tool: http://i.prntscr.com/pbaq6-OWQUm9tx7fkc47XA.png
So, that maybe is root of issues as you mentioned. Please try with steps as followings:
+ Install a new Magento2 fresh instance ver 2.2.4
+ Download and install ver 3.1.4 of our tool
+ Start data migration in all steps of our tool as our guide in Readme.html
And then, tell me know how it goes.
