Migrate just products within specific store

When I migrate products, it migrates products from all the stores instead of the specific store I chose. 

Kindly provide me the admin credentials of your Magento2, phpmyadmin credentials of your databases. I will check further current your working and reply you more later.

These are strange issues. Which version of our tool you’re using now? We have released the latest update v3.0.9 a few days ago, you should consider upgrading to this new version.

Please note that, in magento, the relation between products and websites refers to the relation between websites and Products, not between Products and Store views.
Thus, if you want to exclude any product, you have to update setting to exclude the related websites.
Also, I can help you detect further, if you can provide me Admin and ssh credentials of your site (also let me know the path of your webroot folder as well).

I Think that the frontend is still displaying the Main Website Store instead of the Payless Website Store.

You have to setting the website named Payless Website as Default website as in this: http://prntscr.com/fpn73f
Once done, let flush the Magento cache: php -f bin/magento cache:flush

As per the screenshot, we can see the website named Payless Website was already assigned as a default website.
Did you assign the root category migrated for the default store of the website?
