To change the top menu links the location and file are located at:

/app/design/frontend/default/jm_methys/template/catalog/navigation/top.phtml

Also, if anyone is looking for the location and file to edit the footer area, it’s located here:

/app/design/frontend/base/default/template/page/html/footer.phtml

Note: you also need to refresh the Magento "Blocks HTML output" cache when you make changes to the footer file if you have enabled the Magento cache.
