This’s a core magento feature and I guess you have somethinng wrong with your settings, it’s strange that the problem appeared suddenly.
you can check again your settings more carefully and if the problem still persists pm me the admin account for taking a look.

I have put all the product to "None" for the tax class at the moment.

This is what I am trying to achieve…

Mail Order -- UK & Europe -- total price shown should include VAT

Mail Order -- Outside EU & ROW total price shown should NOT show VAT

Wholesale -- Europe & ROW -- should NOT show VAT

Wholesale -- UK only, is price, plus VAT

I checked but seem line the feature is not theme related but a core part of Magento so maybe the Magento forums would be a better place to ask
