I deleted all the example categories (Furniture etc.) and added my own but now they wont appear in the upper Navigation or under "Product Categories".
When I set up the Categories it says "Include in Navigation Menu: Yes"
I am new to Magento so this is kinda confusing to me 
Also, am I able to add my own links in the upper Navigation Menu? (So it doesn’t just display "Home" and the Product Categories, but also "Contact us" etc.)

Did you set this "Include in Navigation Menu" to "Yes" for each category ?
Also Clear your Magento cache and refresh the Index management.

Yes, I cleared the cache and reindexed everything. It also says "Yes" for each category. Still nothing shows up…
Is there anything else I have to do when I add a new category that I could have forgot?

Hi,
Oeko Popo Products is the default root category please don’t delete that. Also while you are creating a category to be shown in the Magento, Please add that category as a sub category of "Oeko Popo Products" [the root category].
Please follow these guidelines every category will be shown in the frontend.
