My base theme profile selected is red. I created a backup, after backup, it shows the default theme.
I have cleared cache, even reindex but the red theme was gone. I just edited the css files to show the theme color I have configured.
Any ideas?

what do you mean by "created a backup" ? I saw this css file skin//frontend/default/jm_mago/wavethemes/jmbasetheme/profiles/red/red.css.php is not accessable that probably due to a permission issue you can check again, try to set that file’s chmod value to 755, if you can pm me your FTP i might take a look to see if I detect the problem.
