Also, is it ok to navigate away from the Data Migration Tool Pro while it’s migrating data?

Yes, you could stop and run continue in all steps of our migration tool. Lets continue by run CLI commands as guide of our migration tool for CLI commands in readme.html
Example to migrate data in step #5: php -f bin/ubdatamigration run --step=5
