For Eg: Rs.1,000.00 -- Rs.1,999.99 to Rs.1000 -- Rs.1999

To change price filter please go to step like below:
Go to Admin -> System -> Configuration -> Catalog -> Catalog -> Layered Navigation -> Price Navigation Step Calculation and change to Manual like this: http://prntscr.com/gteyfe
Now you can change the value you want to.
