Removing the "setting menu" or one of the shop flags

Do you mean Flag is the language?! screenshot with explanation would better. I think you do that easy in Manage Stores… I just do not understand your post

yes, i meant the store views (see pic)

Go to System > Manage Stores

There you will see the Languages as Store Views. Deutsche, Italian And English. or smth like just.
Open the one you want to close, and choose disable. Then save! That’s it

I do not mean want to set one store inactive, but just to modify the menu so that the visitors from german and english shop views do not see the french flag and can’t access the french store view.

So you want to let the French store be available but only for french people? But how will they access it? You set a default language of the MainWebsite, and everybody even french will access for example English language first, how will they be able to switch to French? Or i am getting smth wrong?

If you want each language with a dedicated url, you need to create multi stores (not store view) for each language and with each store:
-- Disable all its storeviews.
-- Config language for them: go to admin> System/Configuration, click on tab "General", click on box "Locale Options" and choose option for "Locale" with language that you want.
