When I run the migration the products are not added to the default store (it is not the default store on M1 either). Therefore when I browse the site there is no products.
If I change the default store to the migrated store (after the migration) will that mean that future deltas will not work?
If so how do I get around that?

I think I can work around this by loading the specific website in the index.php

Yes, the delta migration will work normally after you change the default website/default store settings in M2.
