after the migration, in store management, I see two stores: the default of the fresh magento installation (ID 1) and the migrated one (ID 2, but on Magento 1 its ID was 1).
I have to set as default the store with ID 2 right? If yes, I have to do other configurations to associate categories/products/orders etc.. or I can simply delete the store of fresh magento installation?

Yes, you can do that.

That is not needed. For your case, you should consider following the steps below:
- Reset the data migration in all steps of our module
- Proceed with data migration in all steps again and you should check the ‘Merge default websites’ setting in step #2 of our migration tool.
