We are having an issue where there are no products or categories visible on the frontend after we have completed the migration.
The products and categories are both visible in the back end and we don’t get any errors when accessing them in the backend.
Do you have any suggestions what could be wrong as we currently have this hosted on localhost?

Seem you missing assign the Root Category migrated for Default Store Group of your Default website. Kindly re-check this setting in back-end of your site.

We seem to have 2 Websites listed in our backend now with the same name “Main Website”
Only difference being one has the code = base and the other is code = base_migrated
What is the best way to correct this? Can the original one be deleted sand then the migrated one we change the code = base ??

You shouldn’t delete the old website with code ‘base’. If you wish the main website with code = ‘base’ you should select option to merge default website in the step #2 of our tool: http://prntscr.com/fsf57j
For that, you have to reset all step #2 -> #8 and restart form step # 2 with that option.
